I had the same problem.  In my case, it was caused by mrtg not finishing in 5
minutes.  Having two mrtg invocations writing to the same logs can cause nasty
corruption problems.

My delay in script execution was occuring when the machine was loaded down
running dump(8).  My SCSI card and disks both sucked, eating too much CPU time
for servicing.

I solved the corruption problem by using a wrapper script that would not run
mrtg when the machine load was over 2.5 or when dump was running.

Note that the latest mrtg can run as a daemon.  That's likely to solve the log
file corruption on its own, if mrtg's internals are set up well.
