Apart from all the other useful answers you already received, there's
one more thing that can contribute.

Polling is very time critical.  If you expect to see 45, it may
very well be that mrtg calculates 44 in one run and 46 in the next.

On average this doesn't matter as in the long run the correct
average will be computed.  However, if you discard numbers above
45, mrtg will only see 44 and 45, not 46.  The resulting average
will therefore be lower and this is what you think is happening.

Try setting maxbytes slightly larger, such as 50 Mb.  Alternatively
do so with AbsMax.
