1. My router config file has the following segment:
    Target[router.xx]: OID1&OID1:xxxx at xxxxx
    Options[router.xx]: noo
    but this still gives me a 2 line graph (both green and blue).

Options[]: noo
2. I also gave an OID that always returns 0 value as my 2nd OID in the
target line. Now my graph has only single green line and blue line always at
0. But i dont want the graph legends to show the blue colour.

Options[]: noo

3. Is there any way i can change the colour of my graph? i tried giving the
following option:
    Colours[router.xx]: RED#990000, RED#990000
    but my mrtg process throws an error.
    Is this because of the MRTG version that im using? The MRTG version im
using is 2.100015.

Latest version is 2.16.2
What is the error message you are getting?  Maybe it will tell you what the problem is and how to fix it?
The Colours[] directive needs FOUR parameters, the third and fourth are for the peak lines on later graphs.  If you have 'dorelpercent' enabled then it needs a fifth colour as well.
