Is this what you mean:
Link active from 10:00 to 18:00, MRTG time span from 00:00 to 09:20.

If so:

You can't (AFAIK) make MRTG calculate the average from 10:00 to 18:00.
You could tune it a little and at exactly 18:00 MRTG can create a graph
which should be just the right size.  Do this by using XSize, set it to
the correct number of pixels (normally each pixel == 5 minutes).  This
however won't work at other times.

What you could do (if you know the times that the link was active):
Use rrdtool.  Ask "rrdtool graph" to produce these numbers.
Something like "rrdtool graph dummy --start 10:00 --end 18:00 DS: .....
