Being a newbie to MRTG makes no big difference here.

You say "mostly NT" so if I may assume you're also using unix:
run it on unix.

If you have no unix experience at all, stick to NT.

I may be wrong on this but I think that there are enough examples on
the list that show:
- implementing MRTG on a unix box is more easy (implementing unix is not!)
- there is more power left for the applications when running unix
