It shouldn't do that (ignoring them).  Where are the new files generated?

Perhaps you've hit an incompatibility or a bug but more likely there
is a config error in your configuration file that didn't surface in
2.8.12 and does surface in 2.9.4

Can you reproduce the problem with a small config file (stripped down
as much as possible while still showing the behaviour) and post this?
Remember to change but include ip address and community string!
