There are three ways to skin this cat:
1.  Turn on netflow and run the flowscan application instead of mrtg.  Flowscan can be found at http://www.caida.org/tools/utilities/flowscan

2.  Turn on netflow and parse the output of show ip cache flow to grab byte counters from the summary statistics for certain well-known ports.  A quick and dirty html parser was posted on the list last week.

3.  Write access-lists and use CAR to monitor the pieces you are interested in.  CAR is described in detail at http://www.geocities.com/djmcdon1
