Have you tried to snmpget the OID when you are having heavy traffic to see
what MRTG is getting. You might be able to see the problem from this.

I'm having a problem where 1 of my MRTG graphs starts to drop to
very low numbers when the interface starts doing heavy traffic. The
treshhold at which this begins is around 50Mbps, which is well below the
counter wrap-around threshold. The switch the interface is on is a
Cisco 3500 series, I'm polling the switch every 5 minutes. When the
traffic is under 50Mbps I get nice smooth graphs, but once traffic goes
higher than that I get atleast 2 drops per hour to low numbers
(1-10Mbps).
