There may be several possible causes for this.

Without being complete, here are some:
- another proces is writing to the log files
- you use an external program interface script which
  writes to the log file (it shouldn't!)
- you've put your log files on an NFS mounted disk
  and this isn't working properly
- MRTG (or rather rateup) aborts while writing the
  log file to disk
- You are using an old version of MRTG, and a new
  instance of MRTG is started before the previous
  one finishes

Before you continue investigating this, upgrade to the newest
MRTG release (see the web site).
