You could do this in a number of ways.  

What O/S are you running mrtg on?  *nix, Windows, ?
Depending on what you answer, there are a few different 
options.

Is it possible to run multiple mrtg.cfg files in one run of the mrtg
program? This because I have separated the equipment I am going to monitor
into several .cfg files.
