Adding a "-" where?
The users only upload the change that they made, and then everyone else
downloads all of the changes that they do not currently have.  Our server
logs do show that the downloads are always greater than the uploads, as
would be expected.

So if you reversed it, all would be ok?  Have you tried adding a "-"
(without the quotes) to see if this looked better?  It just swaps value
one and two.

As a side note, do the users upload the whole thing if they make a
change?  Does the change always make "it" bigger?  Have you
looked at the transaction logs of the server to verify that your data
matches the rates MRTG is displaying?
