I have experienced something similar recently. Restarting the snmp has fixed it though. The keeps happening see we have to restart snmpd via a cron job every 12 minutes.
Also I have some machines that cannot be queried unless I force mrtg to use snmp V1

What do you mean? You can query the box using SNMP yet you
cannot query it using MRTG? Or do you mean that local SNMP
access is OK and it is just your site having problems?

Great. Do define an access list, accepting packets from your site and
then accepting everything else. Then show the statistics for this
access list and see if you receive packets on this router.
It doesn't provide a solution but it does help you troubleshoot the
problem.

You can telnet so a routing problem is not likely. That leaves
the snmp protocol related stuff.
If the access list shows that packets do come in, yet you do not see
the replies, chances are that the firewall is blocking the replies.
If you do not see snmp packets going in to the router, the firewall
might block incoming traffic.
There may be other problems; I guess what I tried to say to you is to
break down the problem into smaller portions.
