The way I can see it, you have two options.

1) The RRDTool way
Convert the log to rrd and create your graphs using rrdtool

2) The MRTG way
If there is a big time difference for when the log was last updated, change
your system clock to 5 mins after the last poll for that log, poll a device
using the same name as the old log but make sure the value returned is
zero (backup the log file first). When MRTG executes rateup it should
create the graphs with no empty day graph.
