Not yet. It would be nice if we could do 'Include: subdir/*.cfg' but
currently MRTG does not support it (as far as I know. Tobi may have
brought out an update).
Note that if you're using routers2, then that doesn't support wildcard
includes either, not that it would matter in this case.
