Are you familiar with the tai64n library (libtai) by Dan Berstein (of 
qmail fame and crypto fame)?  http://cr.yp.to/libtai.html is the site 
-- it is public domain and offers a format for tracking time with milli 
or nanosecond precision with a 64 bit long long value.  Also see 
http://cr.yp.to/proto/utctai.html for reference.
