The odd thing is I am graphing my switch that has around 400 ports, 300
100 base copper and the rest 1000 gig fiber. I am getting data on the
copper 100 base, but not on the 1000 gig fiber.

Do you log your mrtg output?
With certain SNMP servers one might get spaces around their numbers,
and
mrtg does not grok that (" 9.3 "). It complains loudly that something
evaluated to ' NN ' instead of a number.
I had to mod my mrtg, as attached.
