Always, no:  ***always*** make a backup if you *need* to keep it.
In that case, you can always restore your previous setup.

I *think* everything will go smooth when doing this upgrade.  Just make
sure the new mrtg will use the old log files.  You could create a new
directory for the new mrtg, copy the log files to this new directory
and have the two versions run in parallel (for a short period).
