AFAIK you can see polling and storing the data as two separate entities.
MRTG will always store (unless told otherwise) in 5 minute intervals.
You can always gather the data in other intervals (not too long).

As a matter of fact, you can *know* that you can poll in other intervals
if you look at the timestamp available on the first line of the log file.
Do this several times and you will probably see that they are not exactly
300 seconds apart.

So, IMHO there should not be a problem for MRTG.  Perhaps your server
cannot handle the load; that isn't an MRTG problem.
