Dunno about NT but what I would do on unix is (similar to):
* 9-17 * * * /usr/local/mrtg-2/run/mrtg /path/to/config1.cfg
* 18-8 * * * /usr/local/mrtg-2/run/mrtg /path/to/config2.cfg

If that would not be available I'd probably try to copy two config files
onto a third one:
at 8:59:50 do copy config1.cfg config.cfg
at 17:59:50 do copy config2.cfg config.cfg
