It might be taking the results in config.cache. and the lib libgd somewhere else.
I think I remember that  rateup is compiled statically with libgd so you might
get the sourcecode for gd from boutell.com  and build your own gd. Then you can
specify  ./configure --with-gd=/home/foo/gd-1.8.3/include 
(I don't remember the exact name of the option but use ./configure --help to check)
