Don't forget that the data reported by SNMP (and hence, by MRTG unless you
do any of the things you might to reverse the presentation--see the docs)
are with respect to the interface being reported upon as "viewed" from
the center of the box.
So, given something like

| | | |
packet->ifA| box 1 |ifB---------->ifC| box 2 |ifD----->
| | | |
--------- ---------
the packet will be reported as "input" on interfaces ifA and ifC and as
"output" on interfaces ifB and ifD.
Is that what you are seeing?
The position of the MRTG station is irrelevant. (In the case of much
of the stuff I report upon, the MRTG station isn't even on the network
for which the reports are made and "in" and "out" with respect to the
MRTG station is beyond irrelevant apporoaching "undefined".
(Looks like it to me--and to me it makes perfect sense--to show anything
else would drive me nuts.)
