And the resulting config file is exactly the same or is it
different from the previous one?

If it stays the same:  there are some snmp request done by
cfgmaker that mrtg doesn't do.  Perhaps you can find out
what request makes it work.  This provides no solution but
it may provide a clue to what's happening.

tcpdump may be your friend.

Also check if anything changes in your network settings,
check the arp table (ping the switch), and so on.
