This really does not seem like an MRTG question, but it may be a good part of the solution if you have been gathering data on your network using MRTG and have history which shows the specific problems you are encountering.

This really is a larger question of what network tools you have available and networking skills in your arsenal. A good packet packet capture program (may be as simple as snoop on unix or Sniffer on Windows), reviewing the logs of systems and gathering data about times and symptoms. Checking uptimes of network hardware and also of servers and knowing the logical and physical layout of your network will also be part of the solution. 

If you want, send me some instances of what you are seeing, the size of your network, how many switches/routers and I can at least give you a better idea of where to start and perhaps guide you through some of it.
