I monitor a number of GIG ports and MRTG works fine.  I also monitor a SPAN
port on a Cisco 3550 and it works fine.  If you use cfgmaker to create your
config file you may have to uncomment the lines in the config file.

Normally, MRTG will not gather information on a port that is operationally
or administratively down.  

I believe there is a no-oper-down switch (or similar) that you can use to
tell it not to pay attention to the operational status of ports.  Otherwise,
you can manually remove the comments from the .cfg you built and see if that
works.

One other idea is to turn off keepalives for that port (works on
10/100baseT, never tried on gig anything).

I deployed MRTG on Catalyst 2950 the other day and everything seems to be
OK at 1st sight. 
But I found one thing curious soon after.

"No information is gathered from GBIC port!!! "

That 2950 is only for span(mirroring) and I mirrored two 10/100 ports to
one GBIC port. When I ask "sh int gi 0/1", "GigabitEthernet0/1 is up, line
protocol is down (monitoring)" showed up.
