I dont think that your problem has something to do with FC2. 
Where is your MRTG_lib.pm ? If you compiled MRTG from source, it should
be in $MRTG_HOME/lib/mrtg2/

If you installed MRTG as an RPM package, it should be in 
/usr/lib/mrtg2/
