You could make it a service:

Create a batch file called mrtg.bat with the following line:
perl mrtg mrtg.cfg 

Save it in your MRTG \bin folder

Save the following to a text file called mrtg.reg (Modify the
Application
and AppDirectory lines to reflect your actual installation directory):

Double click on the file to import it in your registry.

Obtain the resource kit files instsrv.exe and srvany.exe and save them
to
your \winnt directory

Open a command window and type:
instsrv MRTG srvany

Open Services and start the new MRTG service. If you use WMI scripts you
will need to change the startup user to a local administrator account.

Your mrtg.conf file must contain the line "RunAsDaemon: Yes" for the
service
to run every 5 minutes.
