It sounds like you might be running Hybrid code and you're
running cfgmaker against the router (IOS) portion of the
system only. Try configuring snmp on the switch (catos) portion
of the system and run cfgmaker against that to generate a 
MRTG config.

I believe the commands to configure snmp on catos are
something like...

set snmp community read-only public
set snmp community read-write private
