My tip:  cfgmaker --global 'WorkDir: /var/www' --global 'Options[_]: bits,growright' --output /etc/local/mrtg-2/mrtg.cfg public at router.ip  . And note: no backslashes... An this is one single line.
After that you must run indexmaker and give him the path to your cfg-file and to the root www (/var/www). And check if the paths in /etc/init.d/mrtg are correct.

Note. I'm a newbie, too. I had the same problems running mrtg. The problem I think is, that the documentation is for unix systems or older linux. I found a better site but this link I can give you tomorrow when I'm in office.
