You can use Include: in the MRTG files like this:

Include: filename.cfg

Since version 2.17.1? of MRTG (IE, the latest version) I believe you can also use wildcards in the Include statement:

Include: subdir/*.cfg

The Routers2 frontend understands the Include statement fine; however for the second wildcarded form you need the later version of Routers2 for it to work consistently.

I don't know if indexmaker understands this or not as we don't use native mode.
