Maybe when you run mrtg, you are running one version of mrtg, but when
root cron runs mrtg, it runs another version.  Did you check to make sure
that the mrtg that you and root are running are actually the same 
binaries?  Sounds idiotic..but soemtimes stupid things like that happen.
