Provided you have enough cpu power, memory, drive space etcetera: yes

Just implement it. As long as you don't tell mrtg to use RRDtool,
is doesn't know nor care about RRDtool.

Same directory --> no problem.
You can even have:
a) mrtg+rateup (the "old" stuff)
+
b) mrtg+RRDtool+14all.cgi (the new way of doing it)
+
c) other front end + RRDtool
+
d) your very own scripts + RRDtool
If you are trying to integrate MRTG and RRDtool, just specify one
target for MRTG in its own config file. Modify this config file
to use RRDtool and start debuggin, RTFMing, trying over and over
again until you get it right. It will take some time but there's
no reason that it should interfere with your current MRTG setup.
Of course, you need to use different names for each target, even
(or: especially) if they are in different config files.
