I think you have the syntax wrong there. If you run "cfgmaker" without any 
options it mentions the correct syntax is:

--
Usage:
    cfgmaker [options] [community@]router [[options] [community@]router ...]
--

So your command will need to look like:

--
C:\mrtg-2.9.25\bin>perl cfgmaker --global 'WorkDir: d:\inetpub\wwwroot\mrtg' 
--output server.cfg public at 127.0.0.1
--

(i.e your supplying community at ip.address at the start instead of the end)

This should sort out your issues.
